Think about it. Reshiram represents truth and Zekrom represents ideals. Clearly, in the storyline of the 5th generation games, your character is supposed to represent truth and N is supposed to represent ideals (as is the case in Black). Considering what N's aim is, it doesn't make any sense for N to represent truth and your character to represent ideals (as is the case in White).
 
Actually, I think it could go both ways, from what I remember of the plot. While N wanted to create an ideal world, he was also baffled by the relationship between the player character and their Pokemon and pursued, to some extent, understanding that. Remember, the relationship between humans and Pokemon was a one of the major issues within the game.

Additionally, the text between the two games is slightly altered to reflect the which game is played, so if you've played only Black, White flipping ideals/truth probably doesn't make sense. I find it interesting that truths and ideals are flipped after the final battle with N.
