The Swellow and Wurmple are way too much in the background, no point in those.

Not sure about that. Maybe somehow one partner is 'pure' and tells thethat the others are alsoHidden Land guidein danger of existence?
Or, maybe several Relic Fragments exist and all four partners somehow found each one. (Though that's a really bad sounding storyline...)
Since Dialga's there, I'm thinking we should all exist (unless somehow one of us ticks him off and he lets us fall through the fabric of time. Yeah.)
Hm? By the point they reach Dusknoir, they'd know.Yes, but keep in mind that the Pokemon wouldn't know. A few Pokemon can fight off Dusknoir.
At that point, you'd probably want all the groups together.
Along with the fact that Lapras is rather big, it shouldn't be a problem to fit everybody (which can hopefully be a max of seven people).
Also, I'd say that maybe the two teams could team up a while into it, considering the fact that they're both in the same situation.
Personally I'd rather have a totally different story line. It seems like we're just spicing up a story that we can look up the ending for. :/ I think I'm interpreting this wrong...
