Mark tore his eyes from him to look quickly around and realized that they were on the bank of a frozen lake; he threw Gyarados’s ball out over the lake and watched the sea monster burst out of it, land on the ice and break it easily.

And I'm fairly sure the chapter never mentioned Mark switching Pokémon.

Mark ran a bit forward and then looked quickly at May; she had apparently been using her Pokédex to switch Floatzel and Spirit to the PC, but now she was replacing it on her belt.

“I wish I’d had the time to find this and use it before the battle,” she muttered as she sent out Spirit’s frozen body and touched it with the star-shaped item.

She could have switched them back while Mark wasn't looking, but there's such a small time frame between Polaryu's capture and this...
 
Hmm, I intended to have Mark switch just after recalling one of his Pokémon (the idea, after all, is that since he has seven Pokémon but can only send out six at a time, he'd get the seventh out when one of them has fainted and is no longer needed). If there is no pause where it could happen, I guess I forgot.

In May's case, on the other hand, Mark merely assumed she had switched both Floatzel and Spirit to the PC; she only needed to switch one because she was obviously not going to use Mutark (Spirit, Butterfree, Skarmory, Raichu, Tyranitar, Flygon and Floatzel makes seven). Mark wasn't counting off her Pokémon in his head and didn't know exactly how many they were, hence just assuming she'd be switching both. And no, this is not an excuse; I specifically gave this thought during the writing of the chapter.

It's not entirely clear whether or not Spirit actually remained with May during the course of the chapter, though, as the only thing that even remotely hints to this being intended and not just a consistency error is the word "apparently" in that sentence. Perhaps you could add something to the chapter - some thought of Mark's at seeing Spirit sent out or something when he thought she went to the PC - for clarification?
