They go to your PC directly in most cases. The registration office is the only way to drop a pokémon directly into your active party at the moment, if I remember correctly.

I have a Mudkip, Riolu, Medicham, and a Houndour in my storage system.

Would I be able to take them out with the Charmander I have in my active party?

...so I was trying to make sure I could fit my new purchases into the active squad, but in retrospect I could've just put the Porygon in the last remaining spot and done everything in one post instead of two. Sorry.
