Timesplitters 2
Timesplitters: Future Perfect

The first game in the series didn't have the superb multi-player features and mechanics as its successors, unfortunately.
 
SNES
EarthBound - An awesome, quirky RPG, that doesn't take itself too seriously. Set in modernish times, with great music and trippy battle backgrounds.
Donkey Kong Country 2/3 - Some of the best platformers around! Nice music and fun level design, with a neat teamwork element.

N64
Tetrisphere - A great spin-off of Tetris, set on 3D spheres covered with blocks. Also has some nice puzzle modes, and rockin' techno music.
Pokemon Stadium - Useful tools that make organizing items/pokemon a lot easier, mini-games, plenty of battle modes, and an emulation tower that could make RBY go three times faster.
Legend of Zelda: Majora's Mask - A darker sequel to OoT, with more character development and more difficult dungeons.

GBA
MOTHER 3 - The sequel to EarthBound with a brilliant story, although more depressing. Japanese-only, but the fan translation will be finished soon.

Gamecube
Pikmin - A cute-looking strategy game with a sinister undertone.
Paper Mario 2 - Brilliant humour, abilities that make use of the paper setting, and a lot of great characters.
Pokemon Colosseum - One of the more mature Pokemon games, where you rescue Shadow Pokemon from an evil team and purify them.
Pokemon XD - Sequel to Colosseum, with some game mechanics smoothened out and even more plottiness.
 
GBA
Final Fantasy Tactics Advance - Real fun character customization/job system, long and involved storyline, generally enjoyable battle system.
Golden Sun - Great graphics for the GBA considering when it came out, decent storyline and well-designed dungeons and puzzles.
 
I was going to suggest FFTA, but here's one (or technically several) that I can't believe hasn't already been suggested:

DS
Ace Attorney series: A quirky, unique and lovable series which puts you in the shoes of a rookie lawyer and has you facing off against prosecutors in epic courtroom battles to the death verdict.

Oh, and:

Portal: Short and sweet puzzle platformer-ish game that features a wonderful sense of humour and a portal gun mechanic that everybody needs to play around with at least once in their lives. GLaDOS is an excellently written and voiced character. And the credits are the icing on the... well, on the cake.

I would say to add Hotel Dusk:Room 215 to the Ds list, great story line and interesting characters. Although there is little replay value...

Added the recently posted games.
Also changed the organization of them so that the games with descriptions are on top of the games without descriptions.
