Some of these may be games you bought at some point and haven't touched, and some may be games that you've heard a lot about and are interested in playing. Whatever the case, posting a big fat list of games may just give you the motivation to start playing some of them.

I'm pretty proud of myself - most of the games I have, I've finished. I always like knowing that I've finished one game before I start a new one. There are just a few that I haven't completed, and I think the list goes something like this:

-Lost Magic (Nintendo DS)
-Final Fantasy I & II (GBA) (I kinda bought this wanting to get into the FF series, and figured I'd start with the first one because I like order, but I'm feeling like I should have started with another game...)

...That might actually be it. There's probably a few more that I'm forgetting about. I have a number of point-and-click adventure computer games that I haven't finished or started, but that's a whole different genre.

As far as games I'd like to find/start:

-Soul Silver
-Black 2 or White 2 I haven't actually played any mainstream games since Emerald and I'm kinda sad about that!
-Legend of Zelda: Ocarina of Time
-Fire Emblem
-Golden Sun
-Lots of other things that seem popular

1 and 2 aren't good at all to start at. 1 is ancient and 2 is the worst in the franchise, being an experiment gone awry. Start with the SNES or GBA version of 4.

As for me, I usually keep my video game list short to prevent backlog.

A few years ago I bought 9 or so Tomb Raider games in a steam sale.

I've only beaten the first one so far. I just got back from completing another level in the second. Not sure how many years in the future it'll be before I beat them all.

That's another series I want to get into. I asked in the thread here on the Elder Scrolls and Fallout whether they're series you have to play previous ones to understand.
I'm fairy certain that MGS is one of the series so if I wanted to appreciate the series I should play some of the earlier ones first.
I don't have a Playstation though :(

Story is definitely important in MGS games. You can start with MGS1, since the MSX Metal Gear games aren't necessary at all to play and a lot of the plot is explained in MGS1 (and you can just read like a one-paragraph plot description of them - the MSX games aren't very long). You can also start with MGS3, since it's the first in the series chronologically.

If you play them by release date, you would play like this:

Metal Gear Solid
Metal Gear Solid 2
Metal Gear Solid 3
Metal Gear Solid: Portable Ops (also optional)
Metal Gear Solid 4

But you can also play chronologically like this:

Though if you don't have any generation of Playstation, it may be hard to play them. All the games except 4 are on Xbox 360, iirc. And there is the GameCube remake of Metal Gear Solid 1, "The Twin Snakes".
