It seemed afraid it was going to die, and I think in the same episode the anime pokedex said it would definetly die

Latios died in a movie, and three Pokemon died before Ho-oh recreated them as Entei, Raikou. an Suicune

And we don't, as far as I recall, actually know if the Pokémon that died were yet legendary; it's not inconceivable that it was Ho-Oh's power that made them so. But yeah, legendaries can definitely die.

There's the Pokemon cemetery in Lavender Town, and also every Cubone mother apparently dying and getting her head removed.

In the Pokemon Adventures manga, it's a lot darker, and Pokemon do in fact die

Most regions have Pokémon graveyards, several ghost-types are said to be dead humans, there was a dead Marowak in Kanto, various Pokémon eat various other Pokémon and so, in ancient times, did humans, some Pokémon in fact eat humans (Jellicent, for instance), several Pokémon are noted in their Pokédex entries to have mortal weaknesses, the Pokémon which would become the legendary beasts died in a fire, Oblivion Wing is named Death Wing in japanese, and the entire plot of X and Y, just off the top of my head.
