It doesn't really change all that much. Before this generation the color had been pretty much constant for the past few, and the head thingies tend to look the same in the backsprites, implying it's just a matter of being hard to represent on the right scale.

In gen 1, they go past the neck to the back. in gen 2 they were perfectly round. In gens 3, 4 and 5 they curve until they make a right angle at the back and go straight down. In gen 6 they appear to be back to the gen 2 roundness.

In yellow machoke was green but used the same grey backsprite as RBG (This one can be attributed to technical limitations). In gen 2 Machoke was green, and this isn't a limit of the GBC because Rattata is purple in this gen. Gens 3, 4 and 5 saw Machoke go to a blueish purple. Gen 6 sees Machoke switch to a very faded blueish grey
 
The early generations were weird for everyone, and I disagree with you on their being round in the sixth generation. They look as right-angled as ever.

There's also the inconsistency within gens, where art shows it a light greenish blue (more akin to early Machamp) and sprites show it as purple.
 
For that one I can't account. It's green in the anime, too.
