Open Stolen Humanity

Gale stood still. She knew this wasn't an immunization shot, but still, she wasn't afraid. "Trust me, you won't notice..." the one who called himself a "doctor" sneered. "It'll all be fine."
Gale didn't need comforting, but didn't say so. She just waited for it to pierce her skin. It was only a tiny prick of pain, but there was something else. She felt woozy. Did they give her something to kill her? She was sure not, otherwise this guy would be caught. She blinked her blue eyes, but couldn't help being knocked out. What would happen to her...? It was alarming and exciting, but she knew nothing of what was going on...
Suddenly, she was unaware of the change. She was lying on her side, but somehow, she was moved to a crouching position, and that was when it started. Her skin turned brown, then somehow changed texture. Feathers...? Her hair grew into a crest, and her face elongated, her mouth and nose merging into one sharp beak. Her arms became large, elegant wings, and her legs were a bird's. She even had a small fan of a tail. She couldn't hear what the "doctor" was saying, but she didn't care. She needed to find a way out of this mess...
 
((Let's get the story started then))

The Thief was walking slowly in the corridors, holding a glass of water, he had been having a long day today, but not as long the first time he got rid of a "threat" someone called his cellphone, so he picked it up, seeing it was from the safety leader of the base, "This means trouble" he told himself, as he answered.

"The thief here?"
"Thief! the first threat escaped!" the man in the phone yelled desperately

The Thief didn't say anything, just stood silently, dropping his glass out of shock.

"CATCH HIM!" He screamed frustrated.
"He's to fast! We barely see him!"
"Send out the guard Pokémon, prepare every soldier! I just finished giving the other threats the injection! If he free them, things will be dark!"
"Do you think that will help?! As a experience Pokémon professor, you should know how fast a Ninjask is!"
The thief threw his phone into the floor in frustration, yelling and swearing.

Travis just regained his senses, he realized what had happened, and what The Thief meant by "stealing his humanity" He wasn't human anymore.
He was a Ralts. ((Not the same one as I, Male Gardevoir, is, Male Gardevoir is just my name))
his head felt like a big rock, and he didn't have fingers anymore, he couldn't even understand what the people outside said, but it sounded like something very bad, as everyone was screaming and running around. Suddenly the door opened, and a Ninjask flew in, "Get out quickly!" he yelled and flew out. Despite feeling extremely clumsy, he ran after as fast he could.
 
Gale pulled her eyes open. Why did she feel so awkward, and yet so comfortable?

Suddenly, something burst into the room beside her. It was a giant bird, and she cringed.

"Hey, we have to get out!" The bird said.

"Talking birds!?" Gale cried aloud. "Has the world gone crazy?"

"You're a talking bird! Come on!" The raptor called, and soared out of the room.

Gale tried to run, but her legs were too stubby, and she fell over on her stomach. When she tried to push herself up with her arms, she saw that they were wings.

Wait a moment! Wings?

Oh, yeah. I'm a bird, aren't I? But how?

She didn't remember, and just took her mind off of the topic, somehow managing to right herself. She had to get the hang of flying for her life. Watching and studying birds sure helped, because she knew that they flew as if they were doing the butterfly. The thirteen-year-old (or at least she thought she was thirteen) flapped powerfully but slowly, feeling the lift but not actually getting to it. She persisted and tried again, and rose into the air. Victoriously, she began to glide towards the exit of the building.
 
"I was going to" the Ninjask said, as he opened the door to Ruby's cell.
((Since I jumped a bit forward in the timeline, you're now a Pokémon, did you realize that? Or are your character just a bit slow?))
 
Dr. Lehrer could wait no longer. He got up and concentrated. And then fire burst from his wrists and broke the door down. He ran to the cell next door and ran alongside the Ralts. "Hey, I'm Dr. Ruby Leher. Who are you and what's going on?" he said to the Ralts.

((Damn ninjas. I know that I'm a Pokemon. I am still going to refer to him by his proper name.))
 
Baby lifted her head, here eyes squinted. She passed out...? Her head hurt. She got to her feet, shaking her head.

"Owwie." She mumbled, rubbing her head. She felt all heavy.

She waddled to the wall - wait. Waddled? Why was she waddling?

Baby looked down at herself, and her eyes were met with a green lower body with a red belly, stubby legs, and what appeared to be... holes? This was... new.

Kalick grunted and shook his head. His vision was cloudy and black, but it finally became clear. Birds and things were running around, and he didn't know why. But he was so warm... especially around his neck.

A white creature called to him. "Come on! We have to go!" It sounded like she was trying to tell him that the room was falling down.

He quickly stood up and dashed after her. He skidded to a halt when he noticed the dangerous-looking sickle protruding from the side of her face. Her claws and tail were also very sharp, and her red eyes gleamed in the darkness of his sight.

"Are you some sort of goat?" he asked.

"If that's true, you're a goat too," she said.

Kalick paid no attention, and sauntered around behind her. This female goat was positively beautiful, the way she nobly stalked about. He wasn't sure why she called him a goat, but it wasn't something he wanted to get interested in at the moment.

"There is a empty church in the forest outside the building, get there quickly!"
The Ninjask said and flew at monstrous speed, quickly beating any guard he met. Repeating the message to any other Pokémon((Except the guard Pokémon)) opening doors, windows and any thing to escape through.
 
Gale continued to follow after the bird, who had introduced himself as "Staraptor." She was careful to stay close, since she wasn't sure of herself yet. Once, she had almost fallen, but he told her how to stay up.

There seemed to be some kind of stone building nearby, but it didn't look inhabited. Gale hesitated, staggering backwards.

"It's fine, it's empty," the Staraptor said.

Gale stared at the brave bird for a moment, then continued.

"I never caught your name," he said. "Mine's Skylar."

"Um... I think my name is Gale," the Fearow replied nervously.
 
((Maybe it would have been wise to announce that you had to be a first stage pokemon. Why? And why wouldn't they just kill us if we were a threat? This plot has some major gaps.))
Dr. Lehrer followed the Ninjask out windows etc., around and around, to the church.

((They give you a choice, die or become a lab rat, and you will be able to be a Blaziken, as I understand it is what you want to be.))

Travis ran all he could, but wasn't even able to keep up with the speed of the Ninjask, he eventually came to church, breathing deeply, he walked a bit until he saw the Ninjask once again. He appeared to be talking to a pair of bird Pokémon, he ran the last bit, up to the Ninjask and the two others. "Good, you're here" the Ninjask said, "Now we just have to wait for the other ones"
 
"We should go," said the she-goat. She looked rather like a wolf, too.

Kalick nodded, and followed her as she followed Travis.

"Don't scratch me," growled the she-wolf.

"Why would I do that?" Kalick asked.

"Your blade," she said.

He shook his head and looked up. As a matter of fact there was a sickle sprouting from the side of his head, and it looked exactly like hers.

"We're both--"

"Absol," she told him.

"Absol," he echoed. It had a ring of doom to it. He studied her carefully; she--and he--had a fluffy mane hiding their necks and shoulders, a sharp tail, and a large gem embedded in their foreheads.
 
Baby stuck her head out of the bars of her cell. She was very short now, it seemed. She supposed it wouldn't be too bad, since she could get the bloody hell out of this place now, without being seen. She managed to squeeze between the bars, and hopped on all fours into the hall. She could hear things, but she couldn't see all that much, since her field of vision was only about a foot off the ground at the moment.

She wiggled her rump as she looked around for an entrance - having a tail was interesting, it felt funny. She kept having to shuffle around to see, as it seemed her neck couldn't bend very much.

"Hullo...?" She called softly.
 
"If you mean becoming a human again: NO, if you mean evolving: yes" The Ninjask said, looking around the area, then said: "The Shadow Spiders have the recipe to control the world, and only we know it, but we can't tell anyone, so we have to stop the creation of that liquid ourselves, I took you here to say that, and to stop them, you must become stronger, maybe evolve if necessary, get it?" He looked at the Pokémon around him, "Only the ones that know how to save to world right now can do it, and only we know, therefor only we can!"
 
"It's just to start training, it's the only way" The Ninjask said, "I was locked in cage ever since they transformed me into a Nincada, yet I managed to evolve all by myself"
 
Dr. Lehrer started practicing his attacks all over, and after a good amount of hard work, he evolved into a Combusken. He continued to train.
