If a pokémon sets up a screen/safeguard/some other move with an upkeep cost of some sort, does that move stay up for its normal duration (and does the original user continue to pay upkeep), would it be put on hold until the user came back into play, or would it just stop there?
 
It stays up for its normal duration, and any pokémon rotate into it benefits from its effect. That does sap energy from the pokémon that rotated out as per usual.
 
What about substitute, then? If something makes a sub and then rotates out, the sub would just sit there and not do anything (but presumably still be a valid target for attacks) until its creator rotates back in, right? Or would it protect whichever pokémon was currently out?

And do non-ice substitutes take 5% damage per round as well?
 
Can spikes/stealth rock/etc. be used to hurt pokemon rotating in?
 
Do substitutes prevent the taking of damage per round, or is it just that the pokemon themselves take the loss? Is it possible if swapped out long enough that a pokemon can be KOed by arena damage while having a substitute, and if so what would happen?

Substitutes do not protect against the end-of-round arena damage, and they take it in addition to their masters. Therefore, it is possible both for a substitute to be destroyed while its creator is in reserve, and for a pokémon in reserve to faint, even though it has a substitute.

Can Heal Pulse be used on a pokemon in reserve by the active pokemon?

Ah, very well. They don't take the damage at the end of each round, but neither can they protect their masters against it. So a pokémon behind a substitute could still faint from it.

No, heal pulse doesn't work on substitutes.
 
Can a pokémon be given an order like "do Thing A if Target B is going to be rotated in at any point this round" or "...if Target B is going to be rotated in on Action C"? Or is that not something they can know?
 
That's not something they can know. They can only know after the fact, e.g. "If A rotates in on your last action..."
 
Does the 5% health loss per round in the Cold Storage count towards the cap, or can a pokemon actually take 45% damage per round?
 
It's not especially soft, but a pokémon will be able to smash through the foundations if it needs to.
